Agency spokeswoman Loumania Stewart says debris was spotted in San Pablo Bay after the Sunday afternoon collision.
She said one of the planes landed at a nearby airport, but had no immediate information on the condition of those aboard.
Stewart also didn't know how many were aboard the aircraft believed to be in the water.
Federal Aviation Administration spokesman Ian Gregor said he was pursuing information about the collision.
